Need to add a path to scripts used by fltrVCF #8

this is mainly for the R scripts, but could also be utilized for others

added option -R that accepts argument of a path. It is modeled upon the bam path option.

I updated -b and -R to clip off a trailing /

This should work but has yet to be tested
