update ontobio in auxiliary (to pipeline/go-site) codebases that process the ontology for use in their applications #2426

We update ontobio to handle cases where parameters passed in the ontology files with no values could be handled: biolink/ontobio#697. This helped us lessen our dependency on owltools.

This change has been successfully run with the tools executed by the pipeline.

We noticed that the auxiliary codebases that also use ontobio to process the ontology files had not been updated:

we may also want to officially archive biolink-api, and our fork of ontobio

I tried to make sub-issues, but those seem limited to just the same repo that the parent issue is created in.

@pgaudet Noting that we're reviewing these and will proactively tackle anything sus (as opposed to finding out that we needed a version bump after things have crashed).

@dustine32 Given the list so far above: 1) is there anything that you think might need to be added and 2) for the repos you're familiar with, is the update needed?
