- Remove not required packages. - Move packages from Depends to Imports.
- Re-save data object. - Fix documentation and unit tests following the move of `MSnbase` from Depends to Imports.

Ensure backward compatibility for Parameter classes that gained new slots:
as.listfirst updates the object to the newest definition avoiding thus an error if the parameter object was e.g. loaded from and RData object.
